Are your breather hoses all routed down to the underside of the bike?
Water can get sucked up them. Try re routing to the air box to keep them out of the water.
Not sure of the setup on the WR (as I have been avoiding the garage cos I can't ride it) but on KTMs the plug cap rubber degrades and lets water past the seal into the plug well which causes similar symptoms.

The WR runs an intergral coil / cap (ie the spark plug cap is the coil) very unusual to get water into that type but they do go faulty. How do you stop the misfire? Does it dry out on its own? Check air filter /air box could be getting water into carb, if thats ok and it does dry out on its own check electrical bits like kill / starter button wires to coil, if there's nothing obvious a good way of locating fault is run bike and using water sprayer (gardners type) or hose pipe spray individual parts on the bike to try and recreate misfire, then investigate. Enjoy ;)

Find the fault and fix it, they are pretty watertight as standard. Have seen many WR's up to the seat in water with no problems. Except this one of coarse

Its probaly getting water on the connector which goes to the stop of the spark plug cap. There are two little connectors in there. They do get wet. Maybe silicone around the edges or somthing?

Worth a try.
